শিয়া এবং সুন্নীদের ধর্ম বিরোধের সময় তিনি বাগদাদ নগরী হতে প্রস্থান করেন। অন্যদিকে দিল্লীর শাসকদের মধ্যে যখন ক্ষমতার দ্বন্দ্ব চরমাকার ধারণ করে তখন দিল্লীও ত্যাগ করেন। তিনি বাগদাদ হতে আসার পথে শেষ নবী মোহাম্মদের কেশধাম, হোসাইনের জুলফ, আবদুল কাদির জিলানীর পিরহান্ বংশগত উত্তরাধিকার হিসাবে সাথে এনেছিলেন। ১৪৮৯ সালে শাহ আলী বাংলায় পর্দাপন করেন। দিল্লী হতে তিনি প্রথমে ফরিদপুরের গেদ্দায় নামক স্থানে আসেন। অতপর ঢাকার আশে-পাশে ইসলাম প্রচার শুরু করেন। এমতাবস্থায় শাহ আলী যখন মিরপুরাঞ্চলে এসে উপস্থিত হন তখন সেখানে ঐ জরার্জীর্ন অবস্থায় প্রায় ধংসোন্মুখ মসজিদটি দেখতে পান। বাহিরে তার অনুসারীগণ অবস্থান করলেও তিনি মসজিদের দরজা বন্ধ করে ভিতরে একা ৪০ দিনের মেয়াদে চিল্লায় বসেন। ভিতরে যতকিছুই হোক না কেন, তিনি তার মুরীদগণকে চিল্লার চল্লিশ দিন পূর্ণ না হওয়া পর্যন্ত কোন অবস্থায়ই ভিতরে প্রবেশ করতে নিষেধ করেছিলেন। চিল্লার শেষ পর্যায়ে ৩৯ তম দিনে ভিতর হতে ভয়ংকর অওয়াজ ভেসে আসতে থাকে। যাতে মনে হচ্ছিল ভিতরে দুইট সত্ত্বার মধ্যে তুমুল লড়াই হচ্ছে। একা পক্ষ আর্তচিৎকার করছে। ফলে অসহায় হয়ে তার অনুসারীগণ দরজা ভেঙ্গে ফেলেন। দরজা ভাঙ্গার সাথে সাথে ভিতরের আওয়াজও বন্ধ হয়ে যায়। অথচ সেখানে তারা তার রক্তাক্ত ছিন্ন বিচ্ছ্নি দেহ ছাড়া আর কিছুই দেখতে পাননি। সে সাথে একটি দৈববানী শুনতে পান যাতে বলা হয়, ‘যেখানে পড়ে আছে সেখানেই দাফন কর’। অতপর তাকে উক্ত মসজিদের ভিতরেই দাফন করা হয়। তখন হতে এ মসজিদটি তার দরগা শরীফে পরিণত হয়। সাধারণত আর কোন সুফি-দরবেশের এরুপ মাজার কোথাও চোখে পড়েনা। তৎকালীন বাদশাহ নাসিরুল মুলকের আমলে প্রায় ১৮০৭ সালে (হিজরী ১২২১ সালে) মুহম্মদী শাহ নামক অপর এক সুফি ব্যক্তিত্ব উক্ত স্মাধিকে তৃতীয় বারের মত পূণনির্মাণ করেন।
